I have a tenant that was late paying rent by a few days over the past three years. During those times I used her security deposit for late fees she incurred. Which were $80 per month for each time. The term "unpaid rent" seems so broad, am I going to be in trouble?

You can use that for late fees and any unpaid rent indeed. Just to make sure you are not in trouble there should be record of the late fees and well as notices sent. There should be proof of that the security was going to be used for this. However if there are fees for at the end of the lease or repairs you will not have the security for that and you may need to follow up in small claims court.
