I rent out a room in my home; my month-to-month rental agreement specifies late fees of $5/day up to $25 if rent is more than 5 days late. Does this automatically apply if the tenant pays only part of the rent on time, or do I need to amend the agreement to specify that late fees will be charged under these circumstances?

Yes, they need to pay all of the rent or it's late. Personally, I'm interested in getting paid and not collecting late fees. So I will usually say something like "I know it's been tough on you and you're trying, so if you can get me the rest of the rent by Friday, I won't charge you a late fee."
