What is the best thing to do with a tenant who has been late for 3 consecutive months but overtime of the 3 months pays the late rent plus the late fee, is this acceptable, or they are establishing a pattern that will be hard to challenge during eviction?

If they are paying the owed money than they should be fine. This is the season where money is tight for everyone. Sounds like they are still reliable though.
